Their connection was formed right back when Neo was awakened as the one and joined Zion in the fight against the machines. But the virus destroyed Smith and Neo had been killed in the uprising against the machines.
And then the Analyst, the new threat in the Matrix, brought back both Neo and Smith, using their connection to bind them to his will and force them to play out the roles he’d given them in the world he had control of. And it worked…at least for a time. But when Neo’s memories and true identity were awoken, so too were Smith’s…and it finally gave Smith the chance to take control; to do what their connection had been pushing them towards for so long.
